G-kuadrupleks yapısının kanser oluşumu ve gelişiminden sorumlu onkogen anlatımını ve telomeraz aktivitesini etkilemesi bu yapıları anti-tümör tedavi hedefi olarak bilim dünyasının ilgi odağı haline getirmiştir. G-kuadrupleks yapılarını kararlı hale getiren ligandların geliştirilmesi, yapı-aktivite ilişkilerinin çözümlenmesi ve hedef hücrede aktifleşerek seçici etkinlik gösteren ligandların terapötik potansiyellerinin değerlendirilmesi önemli bir çalışma alanı olmuştur. Bu tez çalışmasında seçici olarak G-kuadrupleks yapısına bağlanan, farklı yük ve konjugasyona sahip BODIPY temelli farklı G4 ligandı sentezlenmiş ve G4 seçicilikleri, stabilizasyonu karşılaştırılmıştır. Düzlemsel ligand yapısının ve yük sayısının G4 bağlanma ile korele olduğu, tasarlanan ligandlardan sırasıyla üç ve iki pozitif yüke sahip distiril yapıda olan piridinyum yapıda NGL-4 ve ammonyum yapıda NGL-8 ligandlarının daha iyi stabilizasyon sağladığı tespit edilmiş olup bu ligandların G4 oluşturan DNA oligomerlerinin Tm derecesinde 26oC'ye varan artmaya sebep olduğu gözlenmiştir. G4-spesifik antikorlarla yapılan floresan mikroskop ve akış sitometri analizler NGL-4 ligandının B16-F10 fare melanom hücresinde G4 katlanmasını yaklaşık 3 kat artırdığını göstermektedir. Tümör mikroçevresi makrofaj (RAW 264.7) ve Pseudomonas aeruginosa enfeksiyonu ko-kültürleri ve bakteri quorum sensing (çoğunluk algısı) sinyal bileşikleri açil homoserin lakton (AHL) kullanılarak taklit edildiğinde immün tepkinin farklı düzenlenebildiği tespit edildi. NGL-5 ligandının yapısında yer alan nitrobenzil biriminin kanser mikroçevresi ile ilişkili hipoksi ortamında indirgenmesi ile aktifleşebilecek şekilde tasarlanmıştır. Ayrıca yapısında yer alan iyot ağır atomu sayesinde singlet oksijen üreterek G4 oksidasyonu yapabilecek olup bu sayede fotodinamik etki ile G4 stabilizasyonunun sinerjik etkisinden faydalanılmak istenmiştir. Nitroredüktaz enzimi ile aktifleşebildiği belirlenen ligandın, ışık, karanlık, hipoksi ve normoksi mikroçevrelerinde anlamlı şekilde guanin oksidasyonunu artırdığı, hücre göçünü yavaşlattığı, ışıklı ve hipoksik mikroçevrede sitotoksisitesinin daha fazla olduğu tespit edilmiştir. Floresan mikroskobu ile yapılan analizlerde NGL-8 ligandının asetillenmesi ile elde edilen yüksüz NGL-7 ligandının hücre penetrasyonunun 2 kat fazla olduğu ve çekirdekte lokalize olduğu anlaşılmıştır. Bu ligandın histon deasetilaz 2 ve 6 enzimlerinin fazla ekprese edildiği mikrosatelit kararsız kolon kanseri hücrelerinde hücre proliferasyonunu %73 oranında baskıladığı gözlemlenmiştir. G4 ligandlarının tümör proliferasyon, metastazı, immün düzenlenme ve inflamasyon üzerindeki etkisi çeşitli kanser hücreleri üzerinde araştırılmıştır. Ligandların promotöründe G4 yapısı bulunan onkogenlerin (HIF-1α, BCL-2, cMYC, VEGFA, TERT) anlatımını transkripsiyonel olarak baskıladığı belirlenmiştir. İmmün sistemin düzenlenmesinde sorumlu sitokinler, kemokinler, düzenleyici proteinlerin gen anlatımını baskıladığı gösterilmiştir. Bu tez çalışması ile G4 ligandlarının immün sistem üzerindeki transkripsiyonel etkisi araştırılmış ve potansiyel terapötik etkisi tartışılmıştır.The G-quadruplex (G4) structure is a secondary structure that forms in guanine-rich regions of nucleic acids and exists in different conformations depending on the sequence, length, and monovalent cation. Scientific interest in G-quadruplex structures as targets for antitumor therapy has grown due to their influence on the expression of oncogenes and telomerase activity responsible for cancer develepment. The development of ligands that stabilize G-quadruplex structures, elucidation of the structure-activity relationships of ligands, and the targeting of specific cells using activatable ligands have become an important area of research. In this thesis, eight different novel BODIPY-based G4 ligands with varying charges and conjugations that selectively bind to the G-quadruplex structure were synthesized, and their G4 selectivity and stabilization were compared. It was found that the planar ligand structure and the number of charges correlate with G4 binding. NGL-4 ligand which has a pyridinium structure with three positive charges, and the NGL-8 ligand which has an ammonium structure with two positive charges were provided better stabilization among the designed ligands and it was observed that these ligands cause an increase in the Tm of G4-forming DNA oligomers of up to 26°C. Fluorescence microscopy and flow cytometry analyses using G4-specific antibodies were showed that NGL-4 ligand increases nearly three-fold G4 conformation in B16-F10 mouse melanoma cells. Differential regulation of immune responses was observed when the tumor microenvironment was mimicked using co-cultures of macrophages (RAW 264.7) and Pseudomonas aeruginosa bacterial infections or the bacterial quorum-sensing signaling molecule acyl homoserine lactone (AHL). NGL-5 is designed to be activated by the reduction of its nitrobenzyl moiety in a hypoxic environment associated with the cancer microenvironment. Additionally, due to the presence of the heavy iodine atom in its structure, it is capable of producing singlet oxygen and undergoing G4 oxidation; the aim is to take advantage of the synergistic effect of G4 stabilization through photodynamic therapy. It was found that the ligand, which was determined to be activated by the nitroreductase enzyme, significantly increased guanine oxidation in light, dark, hypoxic, and normoxic microenvironments, reduced cell migration, and exhibited greater cytotoxicity in light-hypoxic microenvironments. The uncharged NGL-7 ligand, which is obtained by acetylating the NGL-8 ligand, has been shown to penetrate cells twice as effectively and localize in the nucleus when observed under a fluorescence microscope. It was observed that this ligand suppressed cell proliferation by 73% in microsatellite-unstable colon cancer cells in which histone deacetylase 2 and 6 enzymes were overexpressed. The effects of G4 ligands on tumor proliferation, metastasis, immune regulation, and inflammation have been studied in various cancer cell lines. It has been determined that ligands transcriptionally suppress the expression of oncogenes (HIF-1α, BCL-2, cMYC, VEGFA, TERT) that contain a G4 structure in their promoters. It has demonstrated that cytokines, chemokines, and regulatory proteins influence the gene expression involved in the regulation of the immune system.
